This might be good news for me because the bike and all electrics are mk1, therefore hopefully I can simply put the mk1 rotor, stator and pick up sensor on the Mk3 engine without worrying about the timing difference.

mereneil - Why not just modify the crankcase so the one pickup that is in a different position for the Mk2 (Just needs some spacers), is in the same position for the Mk1 so you can use all the Mk1 electrics and generator rotor :?: I've not really looked into it in any great depth yet to be honest. ...
