Mk2 and MK3 engine wiring??

Mk2 and MK3 engine wiring??
My Mk3 engine has 9 wires coming from the engine where as the MK2 engine I have just fitted only has 7.
Does anyone know how to wire a Mk 2 engine into a MK3 bike? and what the 2 extra wires are for.
I have had a look on the wiring diagram but it does not show, as far as I can see, a difference between the two models at the engine.
The original plan was to swap all the electrics over but the small Allen screws holding the pick up sensors are well tight so I am hoping for a different solution.

If you do go the above route, keep reversing the direction of impact, i have found this quite often helps to shift a stubborn fixing.

Problem solved.
The main difference in the wiring is the neutral light switch that has 3 wires coming from it on the MK3 and only 1 on the MK2. The switch, casings etc. are all different here. Other than that all the colour coding is the same so I've just had to butcher the loom to make it all fit. So with the MK3 top end on it's all together and just completed a long test ride
