Engine knocking / surging on over-run

I've had a bog standard mk2 for the last two and a half years and always thought what a brilliant trail bike it is. The only thing I don't like about it is the way the engine surges / knocks / pinks / hunts, or whatever you want to call it on de-celleration. I've been told by other owners that this is normal and can be improved by changing the exhaust system but I don't want to do this because I want to keep it quiete and tractable, and although heavier, the std system is stronger than aftermarket ones.
Another thing, when the bike's been stood for a few days it's a bit of a pig to start unless you drain the float chamber first.Any advice on these peculiarities would be much appreciated, thanks.
